We have a new Zonedirector 3000, with firmware version 9.3.4.0 build 15, and we have about 25 zoneflex 7962 access points with the same firmware 9.3.4.0.15. My questions are, if I upgrade the firmware on the ZD, are the APs also upgraded? Also, we are going to be adding new APs, what are recommended APs compatible with he ZD3000?

Correct, Check the release notes of the 9.8 version and check which AP models are supported, so if you want to add more AP's and keep the 7982 you can do that.
If you want to replace the old 7982 AP's then you get go higher in firmware version.

Thanks for your responses! Another question, so we did a hard
reset on a 7962 and it brought the firmware back to 9.3.4.0.21, and the
controller is at 9.3.0.15, but the controller is not detecting the controller
automatically. Is this due to the difference in the firmware (15/21)?

Try login to the AP, and set director ip
see if it then pops up in the GUI of the controller.
