I have a virtual controller placed in the cloud and the access points are located in different branch site connecting to the controller via the WAN  connection, but now it seems as if whenever the internet link become over subscribed the access points also find it difficult to locate the controller, now i wanted to know if there is any kind of Qos mechanism on the controller that i can use to manage internet bandwidth?

Not on the WLAN controller, but your network switch/router equipment may be able to give the Management VLAN preference, ie VoIP QoS?
